When a user registers, there is a popup on the left bottom with a link to /entry/emailconfirmrequest. But that returns a page not found? Any idea how to fix this?
Well, I would disable all the plugin without reinstalling and see if it works. If not.
then I would re-install w/o plugins and see if it works. then add plugins one at a time to see if one of them causes the problem.

I don't know why it it happens but my guess it is trying to get to this file
in emailconfirmrequest.php
located in this directory
applications/dashboard/views/entry
do you see that file in that directory? if yes?
what version vanilla?
did it work properly once?
new install (yes/no)?
what theme?
what tweaks have you made to the normal installation?
embedded or not?
what mods have you made to .htaccess or routes?
if you answer the above questions it may be easier to answer
