Embed and New Tabs

I got embed working today - and it works GREAT! But I am wondering if there is a way for me to trigger links in new windows/tabs to stay inside of the embed system. It looks pretty silly when you scroll-click a link and it pops up outside of Wordpress, naked with no header or footer.
I know for a fact that a significant portion of my users view things by opening up several discussions in tabs and then closing them out one by one.. so this is kind of important to me. I don't mind getting my hands dirty in the code if I can directed towards where.
