Sorry, I don't understand what you mean by source forum vs. embed? They should be the same. Perhaps, you are referring to the "Remote Url" options?

@Dan Devine hmm, that is strange, I don't get the same result on my version. However, you can try this as a quick fix: On line 112 of you custom.css change text-align: right; to text-align: left; That should do the trick. Let me know.

You can also just use CSS to move the menu in the header to the panel :) or, modify default.master.tpl. Check the Ultimate Theme Guide http://vanillaforums.org/page/the-ultimate-theme-guide-for-designers for more info on theming.

A new version of the plugin has been uploaded here http://vanillaforums.com/blog/downloads/vanilla_wordpress.zip this should resolve most issues. We are still working on the plugin, and we appreciate all feedback.
