The embedded comments are just a different view of the comments using the currently selected theme. The body ha the embed class, which means you can just add rules to your theme like this: body.embed div.Comment {color: red;}

The hook you use DicussionController_BeforeCommentBody_Handler manipulating $Sender->EventArguments['Object']->Body If you want a completely Format neutral aproach, you could any pre tags that won't get striped then with use AfterCommentFormat To change them to <pre> tags.

There is a very very recent topic that one of the Vanilla guys showed how to easily add a class to (i think) the Body element. I think he did it with jQuery. Should be easily utilized once I've figured out which thread it was :-)

That is the formatting method used in Gdn_Format to render the Body of the comment. The end result is always HTML, but all formatters (including HTML) need to get magic content like emoji, links, and mentions converted. There's no automatic detection possible that wouldn't compromise performance.
